The Fraunhofer-Institute for Molecular Biology and Applied Ecology IME conducts research in the field of applied life sciences from a molecular level to entire ecosystems.

With its Applied Ecology division located at Schmallenberg the Fraunhofer IME is the Fraunhofer Institute explicitly dedicated to ecological issues and thematically routed in agricultural production.

The overall aim of the division is to determine, assess and finally minimize the risk of synthetic and natural substances for ecosystems, and for humans via contamination of food, feed and consumer products.


The aim of the study is to establish and compare different bioinformatic pipelines for environmental DNA (eDNA) metabarcoding of soil organisms, applied to realistic data sets collected from different Ecotox experiments.

The results are analyzed by comparing the number of reads assigned, the number of species detected, and ecological indices (alpha and beta diversity).

Finally, statistical analysis is applied to corroborate the results using analysis of variance (ANOVA), Tukey post-hoc Test, ALDEX, and permutational multivariate analysis of variance (PERMANOVA).


What you will do

  • Establishing bioinformatics pipelines for Illumina sequencing data in our system
  • Working with raw sequencing data using a new version of QIIME
  • Performing statistical analysis (QIIME2 or RStudio)

What you bring to the table
You are studying biology, microbiology, ecotoxicology, bioinformatics, life sciences, or a comparable field.

Ideally, you already have the knowledge/skill (possibly knowledge in LINUX, a scripting language R) to work with algorithms for bioinformatics analyses.

This includes methods to generate search indices for very large sequencing data, and the necessary computer science foundations to analyse.

Also, have a good technical understanding and very good language skills in German and English. Self-initiative, the ability to work in a team and good communication complete your profile.

The start of the master's thesis would be possible from June 2023.
