Job description:

One of the many challenges in data integration for cancer translational research is the high level of modalities.

The task is even more complex when these multi-modal datasets are stored in different repositories with localized data models and standards.

Developing hyper-ontology is an approach that is currently being undertaken to confront this challenge.

It will abstract the entities over various common data models (CDMs) and standards such as DICOM, HL7/FHIR, CDISC, SNOMED-CT, or UMLS.

Mapping of these CDMs and standards to the hyper-ontology will enable interoperability between data that have been stored and modeled using different CDM.

The postdoc will actively contribute to the development of hyper-ontology and explore the feasibility to implement a dynamic approach. It is desirable that a node should be able to perform the mapping without requiring database modification.


Requirements:


  • Master's degree and PhD degree with a background or experience relevant to ontology engineering
  • Familiarity with the art of taxonomy and comprehensively understanding semantic web technology, linked data, and knowledge graph
  • Knowledge of biomedical ontologies and standards such as CDISC, HL7/FHIR, OMOP, and W3C semantic specifications (RDF, OWL, SKOS, R2RML)
  • Strong programming skills (Python or Java) and experience with semantic web tools such as Protégé, LIMICS OnAGUI, or Owlready
  • Knowledge of database systems and query languages
  • Familiarity with the Linux command line
  • Excellent communication skills in English
