The German Cancer Research Center is the largest biomedical research institution in Germany. With more than 3,000 employees, we operate an extensive scientific program in the field of cancer research.


Together with global partners and coordinated by "Hopp Children's Cancer Center Heidelberg" (KiTZ), the DKFZ has recently launched the "ITCC (Innovative Therapy for Children with Cancer) International Data Integration Platform" program.

The program strives to develop a cross-border IT platform for the use of, and access to, existing genomic and clinical data in pediatric oncology.

Together with other local and international initiatives connected to the project, we aim to contribute significantly to the development of new cancer therapies for children in Europe and beyond.


In the context of this initiative we plan to implement a state-of-the-art bioinformatics data infrastructure for the secure analysis of Omics Data in a federated mode with other international partners.

This is closely linked to other connected activities at the DKFZ, most notably the German Human Genome-Phenome Archive (GHGA), the genomDE program and the European "Genomics Data Infrastructure (GDI)" project.

The position will be situated between the GHGA main office at DKFZ, the research group of Prof. Oliver Stegle (Division of Computational Genomics and Systems Genetics) and the bioinformatics teams at the KiTZ.


Job description:


  • Development of a standardized workflow framework using cloud environments
  • Workflow development and maintenance for NGS data processing and analysis for canonical tasks
  • Improvement of bioinformatics workflows with respect to performance and stability
  • Testing / benchmarking workflows with cloud deployments
  • Development of cloud images for (human) bioinformatics
  • Develop, test, and maintain genomics web services in accordance with GA4GH standards
  • Integrate GDI and GHGA web services
  • Collaboration with local and international developers

Requirements:


  • PhD in computer science, mathematics, physics, bioinformatics, computational biology or similar background with focus on bioinformatics or data science;
  • Alternatively a MSc or equivalent qualification with complementary years of relevant experience
  • Handson experience with workflow development and genomics data analysis using open source software and algorithms, using workflow languages (WDL, CWL, Nextflow)
  • Familiarity with GA4GH standards, such as Beacon, Crypt4GH, DRS, TES, and WES is an advantage
  • Proficiency with Pythonbased web frameworks (e.g. FastAPI, Flask, Django)
  • Familiarity with database and search engine setups (e.g. MongoDB, ElasticSearch)
  • Familiarity with testdriven software development
  • Experience or interest in microservices design patterns and domaindriven design
  • Over 2 years of experience with software containerization tools like Docker, Singularity
  • Proficiency with UNIXbased systems and relevant programming languages such as Python or R is a prerequisite
  • Expertise in software development and cloud computing is beneficial
